Thepronoun it is used a placeholder pronoun here. A placeholder pronoun may refer to a phrase or a clause. e.g.

It is forbidden to go there.

Here thepronoun it refers to to go there .

The sentence actually means: To go there is forbidden.

Similarly in this case the placeholder it refers to the whole clause that the decline in number of black-footed ferrets is.....their prey
...
