When "that" is removed, there would be two sentences:

1. Salt deposits and moisture threaten....
2. The site of ancient civilization flourished.....

The above two sentences are joined by only a comma without conjunction, thus making this option a run-on sentence.

However when "that" is used, "The site of ancient civilization..." becomes a modifier (say
