A plural possessive pronoun can certainly refer to a plural noun. After all, if a plural possessive pronoun could not refer to a plural noun, what would it ever refer to.
Meanwhile, "their use" has a meaning equivalent to "the use of them," or "the use of synthetic fertilizers."
